OK, I learned that Encore CS3 puts automatic chapter 1 at the beginning of timeline and one additional invisible chapter at the end of timeline to help navigate between timelines with NEXT button.

I have two problems with this:

1) When I press DISPLAY button on DVD remote and my DVD has 2 chapters, it is displayed: playing 2/3 chapter (or 1/3 chapter). Invisible chapter is visible within DVD Info screen and shows wrong summary of chapters used in this very Title (3 chapters instead of 2).

2) If I want to go back to the menu after last chapter and I press NEXT button after last chapter, DVD skips to 3rd (invisible) chapter, stays for 1-2 seconds at black screen and then goes to menu.

Is there some workaround for my problems or tip how to delete invisible chapter?

You can't delete the invisible chapter because it's necessary for authors who put video into multiple timelines and for the navigation between those timelines to be accomplished by use of the Next button on the remote.

Is there 1-2 seconds of black at the end of your timeline? If so, that is what is playing before the end action of the timeline is executed. If not, then it is a player issue - the laser seek, read and decode functions are slow. This is usually noticeable in budget DVD players and not so noticeable in higher-end DVD players.

Yes, this 1-2 seconds of black screen is at the end of timeline. DVD player is Pioneer DV-300. Unfortunately, I will have to live with this invisible chapter and wrongly displaying number of real chapters within the title.
